After winning their opening two league games the youngsters went down to their first defeat of the season at St Andrews in the Fife derby.
Rovers, playing down the slope, opened the scoring after just ten minutes when Chris McDougall latched onto a through ball from Beveridge and chipped the ball over Wilson from 25 yards.
Cowden came more into the game in the second half but as they were chasing an equaliser lost a second goal with 12 minutes to go.
Graham was brough down in the box and Jamie Mackie slotted home the resultant spot kick.
